چکیده

Epistasis between mutations in two genes is thought to reflect an interdependence of their functions. While sometimes epistasis is predictable using mechanistic models, its roots seem, in general, hidden in the complex architecture of biological networks. Here, we ask how epistasis can be quantified based on the mathematical dependence of a system-level trait (e.g. fitness) on lower-level traits (e.g. molecular or cellular properties). We first focus on a model in which fitness is the difference between a benefit and a cost trait, both pleiotropically affected by mutations. We show that despite its simplicity, this model can be used to analytically predict certain properties of the ensuing distribution of epistasis, such as a global negative bias, resulting in antagonism between beneficial mutations, and synergism between deleterious ones. We next extend these ideas to derive a general expression for epistasis given an arbitrary functional dependence of fitness on other traits. This expression demonstrates how epistasis relative to fitness can emerge despite the absence of epistasis relative to lower level traits, leading to a formalization of the concept of independence between biological processes. Our results suggest that epistasis may be largely shaped by the pervasiveness of pleiotropic effects and modular organization in biological networks.

Polytopes, graphs and fitness landscapes

Darwinian evolution can be illustrated as an uphill walk in a landscape, where the surface consists of genotypes, the height coordinates represent fitness, and each step corresponds to a point mutation. Epistasis, roughly defined as the dependence between the fitness effects of mutations, is a key concept in the theory of adaptation. Important recent approaches depend on graphs and polytopes. F...

Measuring epistasis in fitness landscapes: The correlation of fitness effects of mutations.

Genotypic fitness landscapes are constructed by assessing the fitness of all possible combinations of a given number of mutations. In the last years, several experimental fitness landscapes have been completely resolved. As fitness landscapes are high-dimensional, simple measures of their structure are used as statistics in empirical applications. Epistasis is one of the most relevant features ...

Fisher's Geometric Model of Adaptation Meets the Functional Synthesis: Data on Pairwise Epistasis for Fitness Yields Insights into the Shape and Size of Phenotype Space

The functional synthesis uses experimental methods from molecular biology, biochemistry and structural biology to decompose evolutionarily important mutations into their more proximal mechanistic determinants. However these methods are technically challenging and expensive. Noting strong formal parallels between R.A. Fisher's geometric model of adaptation and a recent model for the phenotypic b...

Effects of Genetic Architecture on Evolution of Multiple Traits

The phenomena of pleiotropy, the influence of individual genes on multiple traits of an organism, and epistasis, the interaction of multiple genes in influencing a single trait, are ubiquitous characteristics of organization of genomes of living organisms. In evolutionary computation, a high degree of epistasis and pleiotropy is often considered an indication of hardness of the problem. The exp...

Hybrid breakdown caused by epistasis-based recessive incompatibility in a cross of rice (Oryza sativa L.).

Viability and fertility in organisms depend on epistatic interactions between loci maintained in lineages. Here, we describe reduced fitness of segregants (hybrid breakdown, HB) that emerged in an F2 population derived from a cross between 2 rice (Oryza sativa L.) cultivars, "Tachisugata" (TS) and "Hokuriku 193" (H193), despite both parents and F1s showing normal fitness. Quantitative trait loc...
